I've found a great product at Michael's craft store called "Crafter's Pick - The Ultimate." It's an acrylic super glue that is white, but dries clear.

I've also found that it's somewhat gel-like after it dries, and if any glue seeps out of the joint/seam, you can cut it with a #11 blade and peel it away, for a clean edge and no residue.

I use it for all clear parts on my builds now, and I have been very happy with the results.
